After doing the automatic upgrade things have beenworking pretty
well. But when trying to run a frontend from another system off of the
cdrom, or when trying to connect to the mysql database using the navicat client from a different system (using the same connection file as before the upgrade), I can no longer connect with the database. The ip address is the same, port the same, the my.cnf looks ok.

Is there something different in R5F1 that would block access on port 3306 after the upgrade?

See the R5F1 hints. This is Known Change 6.4 there.
