I am running R5A12. I am just wondering if I need to do anything for the commercials to be removed from the recording. Or do they just get flagged so I can skip them.

You really don't want to take the raw results of the commercial flagging since they're highly variable. Some channels/shows are apparently easier than others on this count. My experience is that commercial detection for shows on SciFi and Cartoon Network are generally pretty close to right but at the other end of the spectrum for TBS and FX it's basically useless.
