20% of my HD recordings from my two HD5000 cards come back as zero byte recordings when I try to play them. My PVR150 never does this.

Which logs can I look at to determine why this is happening?

It would be worthwhile having a look at:
/var/log/dmesg
/var/log/messages
/var/log/myth/mythbackend.log

I'll get that every now and then when the weather gets bad and reception drops out. Double check to see that you aren't having any reception problems as well.

I'm using QAM over cable, so my reception should be consistent.
